I am fortunate to have a gym at my work, so my lunch times at the moment are spent working out... With an hour for lunch, shower and getting ready I probably get about 45 minutes a day Mon-Fri. I'm still working on making friends at work so going to the gym gives me a perfect excuse to avoid sitting on my todd in the lunch room!
I am a bit aimless at the moment when i go in, I just ponder around the machines using them when and where available!

You can, if you want, march into the gym and know exactly what you're going to do (and how long it will take). If you're doing resistance training every day, you can cut your time investiment in half (about 20 minutes a day) by employing smart exercise rotations.
By the way ... don't forget to EAT at during your lunch time!

Are reps important... I feel lately I have just been going into I can't and focusing on breathing and getting that last one in rather then counting to 12 then stopping. Is this a bad habit to get into or are reps just to check progress?
There's sets and reps for a reason.
You wanna go as heavy as you can for those desired sets and reps.
If you burnout on each set, you'll simply train for endurance. Type I muscle fibers particularly.
You wont gain much size, you won't gave much strength either. So, you wanna go for the heaviest amount of weight that you can do to those desired reps, in this case, 12 times.
It's called overload. Without it, you get no where

What you asked is not really clear. You might try restating, with different words.
To only partially answer, reps do matter.
